I think Ed thought he caught something good with the song matching the moment (he was wrong) so they recorded and put it out right away. They have their own studio and wouldn't need BOB to record something like Can't Deny Me.
If they let it fade away and it doesn't go on the next album, no harm no foul.

I keep seeing "Can't Deny Me" on setlists and every time it's like I've completely forgotten the song's existence. "Oh yeah, that's one of their songs now," I think, before dismissing it from memory some seconds later. I don't recall ever having been so utterly indifferent toward new Pearl Jam.

While listening to the cover of SG's Missing, I thought it'd not surprise me if the band released a covers album one day. They have many rec'd already and could rather quickly knock off a few more. It's not something that I'd previously been interested in PJ doing but with the release of Can't Deny and the chances of another LBolt, I think I've changed my mind. Other People's Dogs maybe.

They'd have to be extremely good covers to commit them to an album, though. I'd say the majority of the covers they perform live are just fun rockers that are carbon copies of the original which are OK in a gig environment but I wouldn't go out of my way to listen to them otherwise.
In terms of PJ covers that are worthy songs in their own right, I think Crazy Mary and Walking The Cow would be two of my favourites. Last Kiss as well, obviously. Can we count Crown of Thorns as a cover considering that practically half the band wrote/performed the original?!?
What great PJ covers am I missing here? And can we put together an album's worth?

Right. For example Harvest Moon is a great song and Ed did it justice, but it would be totally unnecessary to put it on an album.

Either fast or slow, their versions of I am a Patriot are different enough to the original to be included.
